Yes you should visir Bratislava asap. I loved Bratislava for the few days we were there, but if you only have 48 hours in Wien you should spend every single one of them there. As much as I loved Bratislava, it is a very small city with not that much to see or do. As a matter of fact we ended up seeing everything we wanted to see in Bratislava
Depending on the city you're flying from, flying into Vienna can be very expensive. However, a good alternative is to fly into Bratislava, Slovakia, and then take a bus (Euro Lines for example) that you can board right out front of the airport that costs from 1-20 Euro (depending on how far in advance you book). Will be in Vienna going to Prague. Was considering taking the Twin City liner boat from Vienna to Bratislava, staying in Bratislava for a few hours sightseeing, then taking the train to Prague. Not sure it is worth it, rather than taking the train direct from Vienna to Prague.

Bratislava is worth visiting during a day trip from Vienna and you can cover pretty much the whole city in a couple of hours – unless you want to explore all the museums. Going by boat is a different but very nice and convenient way which I can totally recommend.
